I'd try and get some pro biotics into him as well to help his gut. Do you have some Protexin Profibre?

They get pro-c in their water, I don't have protexin profibre, just looked it up online and I think I'll get some. Would hopefully help Philip and his tummy problems.
Everyone seems more or less back to normal today, Philips appetite isn't quite normal (he isn't eating pellets) but he has had half a fibafirst stick and some parsley and I saw him nibbling hay. MJ ate most of his pellets and some parsley and he'd been buzzing about the place.

Had them at the vets again tonight for Philips vaccination.
Philip is up to 1.3kg which is good, MJ is 1.63 so no weight gain :/
My vet said they have heard about the VHD2 vaccination becoming available and will be getting stock when it is.
I spoke to the vet about when we tried to get MJ admitted as an emergency and that I was concerned about what had happened, my vet said he wasn't aware that we'd had difficulty getting him admitted (we brought him in at 8.30, the vet usually arrives 9.10) so the nurse or student hadn't spoken to him nor had they made him aware we'd pushed to have him admitted as an emergency hence he wasn't seen until 10.30. He's said if it ever happens again ask to speak directly to him or the head nurse.

Wow you've had a pretty frightening time. It sounds as if your vet, if no one else at the practice, is pretty switched on. It is so frustrating when you speak to someone who just doesn't get rabbits at all. Fingers crossed they both continue to improve.

Update!
MJ and Philip were at the D1ck vet yesterday, MJ to get his eyes checked, blood taken and both getting their VHD2 vaccs.
Firstly, a few weeks ago I decided to start both of them on a hay only diet. I was a bit worried about MJ with this because of his weight problems but Philips messy bum probs were getting out of hand. So now all they get is a tonne of hay and a couple of fibre first sticks a day (mainly because MJ gets a treat after his eye drops).
Philip first, he has slightly sharp bits on his second molars but nothing to be concerned about. He is 1.26kg so same as last time, he is a bit on the skinny side but they're not concerned because he is maintained weight, has a good appetite and is otherwise healthy. She shaved his butt a bit because he was still a bit dirty.
Then MJ, so his eye pressures are up again also they did an ultrasound and one eye is 1mm bigger. So he was on acular once a day and azopt 3x a day so he's now to get the acular every other day and the azopt as before. We have another app in 3 weeks to check his eyes again. And the good news is, he is up from 1.64kg to about 1.9kg!

MJ had his follow up eye check up today after his pressures being slightly worryingly high last time, good news! They've dropped from being in the 30's to 13 in one eye and 19 in the other, she also did another ultrasound on his eyes and there is no change so she's not concerned that one is slightly larger
His blood tests results last time for EC showed that the antibodies were still high, but much lower than the last test. She said we either treat with 28days of panacur or leave and monitor, as he finds oral meds so stressful we agreed to stick with monitoring (stress can trigger the EC becoming active again), there was a problem with the blood test for his organ function so he had blood taken again today and we'll get the results for that in a week or so.
